any updates on this and if it plays nice with cloudflare dns'd sites with sentora CP server (ubuntu)?

Yes, you can first install the free SSL on your server.
Then, enable Strict SSL on Cloudflare.
It's works.

The main issue with let's encrypt is SSL on intranet or internal domains. As it needs to validate the domain, it will always fail to reach 127.0.0.1 ip's or 192.168.x.x. That's the big problem I found with let's encrypt (cloudflare won't help over that too). Only solution is www.startssl.com ( I mean free solution).

StartSSL is too launching their own kit too:

https://www.startssl.com/StartEncrypt

And native support for Linux/Windows.
