Are you using the updated phpmyadmin module from VJFW that updates phpmyadmin automatically? If so, the files have more than likely been deleted when it tried to do the recent update. (Check the folder to make sure)
I have updated the module since PMA site has changed the locations of their file downloads. Also, the latest phpmyadmin only works on php 5.5 now (I had to disable automatic updating by renaming the /modules/phpmyadmin/hooks/OnDaemonDayRun.hook.php)
I'll check my repo to make sure the latest version is there so you can upgrade the module if you are using it.
